    Мy question is if I have 5000 damage and put the green raptor who has 5% damage, how much total damage will I get. Мy accounts are the following 5000 * 0.05 = 250 more damage

    You have to count it from the basic damage.

    Ok my basic damage are 5204 with green raptor - 5325 these are 2.5 % but not 5%

    Probably you do not have base damage 5204. Base dmg I mean without any "increase dmg" from items and talents.
